Don't delete any of the previously hidden files unless you know what you're doing. Apple hides those files for a reason. You can hide them again by using OnyX. Evidently, your problem is not related to this.

Well you cannot delete them because they are .file (they are invisible).

Tried trashing my finder preferences but that did not help either.

File still missing.

Again after running onxy under Network, Hard Drive, users, documents appear. I wish to have them as before, Hard Drive but no users, documents.

Any suggestions?

Well I began with the issue that a large file on my desktop was no longer there. It was suggested I run onyx because the file might be invisible. This did not find the file and had the side effect of placing the Folder users and documents in that folder under the Network icon, Macintosh Hard Drive. This was not the case before
as those folders were in the home folder.
So at this point I am still trying to find the missing desktop folder as well as trying to configure the users folder back to where they were.
